I think probably the biggest cause is that since we ran the gel 3 separate times and each time we got a different result, making it super hard to justify that we got concrete data. We would definitely have to run a couple more PCRs and Gels until we start to get some repeats in order to make sure an accurate assumption.
The biggest thing that caused our primers to fail to anneal was probably that we had to sacrifice GC%, which is what increases our binding strength to limit our overlap, which basically means that they are not very strong and are not going to anneal.
